For movements like the shoulder press, the stabilizing muscles of the shoulder girdle like the rotator cuff muscles, as well as the abdominals and rear delts, which are trained indirectly. In short, you get more bang for your buck with free weight exercises.
Free weight exercises tend to skew toward compound exercises — movements that involve motion at more than one joint — which leads to working more muscles.
